As an example, if I have 2 Des Runes in my inventory and 1 in an unlocked slot, does that mean that I actually have 3 Des Runes. Meaning that once a rune is unlocked, it is removed from the inventory box and moved to an unlocked slot? Or do unlocked runes also remain in the inventory?
You see, I have some multiple runes and I am trying to figure out what I can sell and what I should keep. Not wanting to make any mistakes that I'll be sorry for.

There's nothing to worry about. Unlocking a rune uses it up (removes it from inventory) and permanently marks your account as having that rune unlocked forever. There's no way you can "lose" an unlocked rune.
